You can only update yourself, if you used Aperture on Mavericks and already updated to Aperture 3.5.1, so it is showing at the AppStore.
If you own an Aperture 3 DVD and a serial number, but Aperture is not showing in your Purchases history, your only hope is in talking the AppStore Support team to provide a redeem code so you can download Aperture 3.6 from the App Store.
That will not be easy, but some in cases the store was very helpful. You have to insist and ask to talk to a senior representative.
Here is a happy user who got help from Apple Support to update to version 3.6:

PS...Have to thank you for the hows and how to's to get Apple to give me a code to get 3.6 and it only took an hour on the phone, with a wonderful young man named Jamal, he was very patient and kind. So thank you Leonie.

Apr 1, 2016 5:46 PM in response to léonieby monstermum,Although I tried for 3 weeks with Apple on 2 continents (back in October/November 2105) I was unsuccessful in getting the upgrade for my boxed version of Aperture 3. I really did/o appreciate your advice on this matter last year, I just wish my story had a happy ending
