Can not get new mail without quitting and then restarting mail

Since upgrading to El Capitan the mail app does not see new messages when manually requested. I have to quit the mail app and then restart the app. Any ideas on why this is happening? I know I have mail, but the app does not see it. I am running OS X 10.11.3 and Mail Version 9.2 (3112)

I have the same problem. Running OS X 10.11.4. Apple Mail configured to use a standard IMAP account (GoDaddy).


Symptoms:


- New messages arrive (a copy is always sent to Gmail as a backup). Apple Mail does not show new messages. Refresh action does not retrieve new messages. Only Quit / Restart Mail will retrieve new messages.


- New messages do appear in Apple Mail - I can see the notification banner in the upper right corner. When I activate Apple Mail window, the new messages can be seen and then quickly disappears. Refresh does not retrieve the message. Quit / Restart does.
