I just updated to 9.3 and opened ibook which asks me to sync the books .. I said yes. But now some books disappeared and can't be find in ibook.
if i go to settings - icloud - ibook i can see them but how do i sync them back to iphone?

I have to say that where epubs I loaded to the ipad but now i only can see them in the cloud but not the ipad and i cannot get them again 😟

Uncheck "Hide iCloud books" in iBooks on your device. Your iBooks and PDF's should be there. You will most likely have to download them again though to your device.

Unfortunately iOS 9.3 and 9.3.1 broke iTunes. Books no longer sync between devices. After searching for two days there are a few posts on the forum with the sync issue across devices.
I had the same problem. I restarted my iPhone (turned the iPhone off and back on again).
After that all my books appeared again!

But only for Apple-sourced ePubs. I didn't get my non-Apple sourced ePubs back in my iPhone nor can I install them using iTunes via USB (just like those having the same problem via Cloud syncing).
The same here. All my PDFs disappeared from iBooks when iCloud Sync was activated on the iPad. I could solve the problem by turning on iBooks on iCloud Drive settings (Settings → iCloud → iCloud Drive → iBooks ON). Then I could download my books again from iCloud to the iPad.
