If the episodes appear when subscribing that this would be the case. You should contact Support and request a re-index. Go to https://itunespartner.apple.com/en/podcasts/overview and click the 'Contact Us' link at the bottom of the page.
When you have a question you should always post the URLs of your Store page and feed.
