Q: 9.3 not syncing pdfs on ipad, but works on iphone
I have been using separate apple ID for Itunes purchases (let's call it 'yahoo') and icloud (call it 'icloud') for many years (due to historical reasons many of you will know about).
I was excited by the announcement that iBooks will now sync pdfs across devices (inc ipad, iphone and mac). After updating and opening ibooks on all devices, I was prompted whether I would like icloud to sync my books and pdf - naturally I clicked yes.
My mac and iphone appear to be in sync, all my pdfs that were on my mac are now hosted by my icloud account and are visible within ibooks on my iphone, whilst my purchases from my yahoo itunes account are also visible on both. My iPad however refuses to play ball.
I have checked my ipad's account settings and it appears match my iphone. That said, the only account option I can find for ibooks is within the bookstore - at the bottom of the 'featured' section. I cannot find any other setting that allow me to choose which account to use for syncing.
Any ideas anyone - or is anyone else experiencing similar issues?

I was able to look at this quickly yesterday evening at home before going out and I seem to have fixed the issue.
I sync'd my iPad to itunes on the mac and unchecked sync books. However, after syncing, nothing appeared to happen to iBooks on the iPad. All my previous books were still there (even though iTunes stated the would be removed) and my newly icloud hosted pdfs did not appear.
I went out for a few hours and took a quick look at my iPad when I returned home. Lo and behold, all my icloud pdfs appeared! Everything now seems to be in sync.
So I wonder if it was an itunes issue and needed time to 'set' afterwards, or if the icloud servers are being hammered, and I just needed to be patient. I'm leaning toward the latter, but it's curious that my iphone and mac sync's correctly and not the ipad.
