Having what sounds like the same problem this AM. iPhone 6, iOS 9.3, 2012 Honda Odyssey stock sound system. Worked fine through iOS 9.1. With iOS 9.2 bluetooth would occasionally disconnect, then reconnect about 5-10 seconds later. Reset all bluetooth settings on both phone and car with no improvement.
Installed iOS 9.3 last night. Phone connects, but audio is unintelligible. Sound cuts out about every quarter of a second, then cuts in for about a quarter of a second, ad nauseum. Reset phone with no effect. Will try further things later today, but the phone is unusable with bluetooth as is.

I have same problem with Iphone 6s, Toyota Landcruiser, IOS 9.3
Update:
After I did this, the problems seemed to go away. I made some calls without the choppy sound or dropping BT in the middle of calls.

First time here, but definitely in love with Apple for at least 20 years lol, anyways since the new update for 9.3 I haven't been able to pair two Apple Watches, and now my IPhone flashlight won't turn on, and my email isn't being updated to current emails, I'm so confused, we've never had these many issues with Apple Products, I really hope it gets fixed soon!

Often when you update the iOS it can alter the bluetooth signature of the bluetooth you may have used previously
Solution is usually to un-pair (forget this device) at BOTH ends and recreate the pairing on any devices that show this issue
At first I tried to un-pair phone but it does not work. I have to proceed according to Speztex's process and only after this it worked correctly.

I have tried these steps twice now and issue still returns. Bluetooth calls are choppy and almost unusable and music from phone to car is choppy, cuts out, and seems to mess up the timing of the music while its skipping and cutting out. No issues at all prior to 9.3 update.
2015 Mustang with Ford Sync and iPhone 6s+
Then best to consider a RESTORE using a full 9.3 install rather than an over the air update
Needs to be done through iTunes
