Welcome to the Apple Support Communities! I'm sorry to hear that you are having these issues with your Mac after a recent install of El Capitan. If you are having a generalized slowness issue with your Mac (as well as potential shutdown issues), you may want to use Activity Monitor to see if any particular system resources are being overly taxed (CPU, memory, disk space or access, etc). You may find the information and steps outlined in the following article helpful:

Mar 24, 2016 1:22 PM in response to Ktherineby Duane,I think that you may have enabled the option to automatically hide the menu bar.
Move your cursor to the top of the screen, does the menu bar appear? If so, you have the option enabled.
If you want to disable this option,
- Open System Preferences
- Click on General preference pane
- Disable the option to "Automatically hide and show the menu bar".
