Have you done a restart since the update?

Close all open apps by double-tapping the home button, then swiping up the app window until it flies off the screen.

Reset your device: hold down the home button along with the sleep/wake button until the screen goes black and you see the Apple, then let go. (No data loss)

I have the same problem with mail, Safari, and messages. Links work with the gmail app. Links work in Chrome but only with a long click to get the option to open in a new tab. It appears this has happened before with 9.2.1 but I could not find an answer that fixed the problem. I do not think it started until 24 hours after the update. iPhone 6s+ 128gb 9.3.

I opened a case w/ Apple. I'm seeing the exact same issues after upgrading to 9.3. It definitely appears to be something software related since I can restore the phone to new status and everything works fine. Something my iCloud data and/or 3rd Party data/apps is causing issues, as I'm sure everyone else is who has reported on communities about it:

URLs not working in Safari or Mail after iOS 9.2.1

Safari and all browsers not opening Java Script Links - Seems like App Issue

Etc.

I think people need to call and open cases w/ Apple to get this some attention. I'm crossing my fingers in attempting to restore from an iCloud backup that was taken prior to 9.3 getting installed. We'll see if I'm in any better shape. Otherwise, I'm following-up w/ Applecare rep.

I had this issue today. I have been on iOS 9.2.1 for a long while with no issue but today links do not work in Safari. Definitely Java script related issue because most links work when you disable JavaScript BUT any that require Java don't. Upgraded to 9.3 hoping it would fix issue. No change. Backed up to iTunes and restored to factory but once backup restored, same problem. Apple fix this asap, it is driving me crazy and lost hours trying to fix!!!!

So here is what I've done:

Reset and Cleared all Content, basically setup as a new phone.

Just doing this and NOT an iCloud restore, the phone works fine.

In fact, I restored back to a version that was pre 9.3. When I did a post 9.3 install, the problem was immediately apparent. When I did a pre 9.3 install, the problem was not apparent until my restore got closer to completion. Meaning, most of my apps had finished downloading.

Other things I did differently on the pre 9.3 restore

Did not configure Touch ID

Did not configure Hey Siri

Seems like something in my iCloud data is corrupt, but more likely, whatever was in the 9.2.1 bug, has been made worse in 9.3.

Reopening my case in the hopes I can get an escalation to actual software engineer and out of this tier 1 queue. I don't think, 'don't restore' is an acceptable response considering I pay for storage monthly paid full price for this phone.

I think I've started noticing a pattern. It seems that any app utilizing extensions seems to cause this issue.

I uninstalled Wikipedia like somebody stated before, that didn't work. I then uninstalled yelp, onedrive, dropbox, and google drive.

I reboot my phone and everything started working like normal. The minute I installed Yelp, broken again. HOWEVER, I simply reboot the phone after yelp install and it worked fine.

I then made the move to Google Drive, and BAM, it broke again. Didn't even launch the app. Uninstalled Google drive and reset. Same problem.

I then uninstalled yelp again, reset and voila it worked!

I still have a case open w/ Apple related to it and just uploaded some engineering logs to them. Hopefully I'll hear back w/ some solid answers. Seems like this may be an Extensions bug.

I was able to reinstall Yelp and reboot my phone and it continued to work. It would immediately stop working after installing yelp, so reboot is necessary.

If installed Google Drive, immediate failure, followed by reset would not work at all.
