I changed a font that an app uses in it's preference settings from the new San Fransisco/System Font type to another one. Now I'd like to revert that decision but System Font is nowhere in the font list…
How can I get it back?

The System Font is not directly available for users. AFAICT there is no way to select it from a regular font menu in an application.
You may be able to reset the application's preferences to their defaults, which should restore the original font.
Launchpad : Other : Font Book. File menu : Restore Standard Fonts…
The San Francisco System Font is not meant to be available for user selection.

I did take that martial measure with no other success than having de-activated all the fonts installed by Microsoft Office 😉.
Apart from that no change.

thanks for your interest. I see I have to clarify the issue some more: I use the app DevonThink Pro. I have it newly installed on my fresh installation of El Capitan on my SSD-drive. After starting the app up for the first time I realized a. that the font size was too small for my liking and b. it was not happy with the font that was chosen by app/system, the infamous "system Font". It was just there, top of the list, activated/chosen automatically. I switched to another font but then thought: hey, that San Francisco font might look better if I'd use a bigger font size.
But I could not get my change reverted. The "System Font” choice has since disapperead from the font selection menu.
So there you have my question: how can I get the menu back to letting me choose that font?

I don't think that the font as such will appear on the menu, unless in the situation you describe - a default font.
I am not familiar with this particular application, but often in order to reset things to defaults you can look for the application's preference files, and drag then out of the ~/Library/Preferences folder. The application should start with default values.
