Did you restore it from a back up? Or restore it as new? Restore it as new. Don't add any third party apps back and test. If it runs fine, the problem is with something in your back up or with your apps.
iOS 9.3 runs fine on iPhone 6/6+ devices.
I Restored it as new
ALways when i record in 30/60 FPS when i Exit from camera app, the soft îs very slow for 5 secounds
if i browse oN safari for 2-3 minutes when i press Home buttoon the animation îs vey lagg
all on iPhone 6 plus feels slow with iOS 9
we (iPhone 6plus Users) need a special upgrade for animation, stability
I found disabling spotlight search makes it a lot more smoother
I'm sorry but that is the problem since iOS 8 and 1GB RAM devices. It wasn't as worse on iOS 8, so not as noticeable, but since iOS 9 is even laggier, there are more animation stutters on 1GB RAM devices. Especially the animation lag when you press home button after using Safari for a few minutes, I've had that lag on my iPad 3 on iOS 8, and I saw iPad 4 users having the problem ever since. But the devices with lower resolution (iPhone 6 and below, not including Plus and iPads) are not affected since they require smaller RAM to run smoothly due to much lower resolution display. So yeah, iPhone 6 Plus with 1GB RAM is the NEW iPad 3. iPad 3 was so laggy for me and many other people. I don't know if Apple is going to focus on RAM management in future iOS updates, but I think the lag and stutter will always be there for the high resolution devices with 1GB RAM. No wonder now 2GB RAM is standard on All new iOS devices, including the cheap SE.

And yet many of us have never had this problem...
Because those many of you are not as sensitive to frame drops. Some people and I can notice slight of the slightest frame drops, which annoy us.
