I have an iPhone 6 which has a cracked screen and need to send off to get repaired. I'm wondering if it's possible to back up the iPhone 6 and restore the back up onto an old iPhone 5S? They are both on iOS 9.3, so this should be possible?

Yes, unless the iPhone 5S has less memory and there is too much stuff on the iPhone 6 to fit.
Make sure the iPhone 5S is on iOS 9.3.1
There was more than one version of iOS 9.3 and the backup won't work if its version is newer than that on the iPhone 5S.
