It sounds like something changed and now your book progress isn't syncing between your devices. I would first quit the iBooks app on your iPhone and your iPad:
1. Press the Home button two times quickly. You'll see small previews of your recently used apps.
2. Swipe left to find the app you want to close.
3. Swipe up on the app's preview to close it.
When you have done that restart the device and test the issue again:iOS: Turning off and on (restarting) and resetting
If that doesn't get them refreshing properly then I would take a look at this section of the following article:
On your iPhone, iPad, or iPod touch
- Go to Settings > iBooks.
- Select Sync Collections and Sync Bookmarks and Notes.
In iBooks 3.2 or earlier, select Sync Collections and Sync Bookmarks.
If you don't see all of your information on all of your devices, check your settings:
- Make sure that you turned on the above sync settings on all of your devices.
- Make sure that you're using the same Apple ID in the iBooks Store on all of your devices.
