Can I have two different iPhones saved separately to my laptop for backing up?

Yes. I have four different iOS devices backing up to and syncing with the same iTunes library. Each device has its own content. iTunes will see the different devices according to the serial number, so even if you didn't name them something different, iTunes can distinguish between the two.
