Something similar happened to me.
My MacBook Pro Retina running El Capitan (10.11.3) behaved normally, except when I opened System Preferences. It would open directly to the Network panel, then would "beach ball".
After many failed attempts at solving this, I finally took it to the Apple Store tonight. It took over an hour, but the Genius Bar techs solved the problem!
Cutting to the chase, a file was corrupt in the /Library/Preferences/SystemConfiguration folder. El Capitan wouldn't allow the folder to be deleted, but the files inside could be put in the trash. The only file that couldn't be trashed was (I think) com.apple.Boot.plist. The others were trashed, the trash emptied.
After a restart, the problem was gone!
