The easiest way to get a copy of a PDF that you accidently deleted from iCloud Drive is to email it to yourself. Since you have the PDF file in iBooks, you can email it to yourself, and then save it to iCloud Drive.

Tell me a little more about the PDF file. Is it purchased content that you can redownload? In iBooks, do you see a little cloud icon on the PDF? If so, download it to your iPad, then you will have the option to email it.
Also, make sure the "Hide iCloud Books" option is disabled as shown in this photo:

Apr 11, 2016 9:49 AM in response to judysingsby suzannefromleicester,HI, no little cloud and Hide icloud books is disabled. The pdf file is one I made myself - it is an apple book of photos that I saved instead of printing (in print menu on iMac). It has about 20 pages.

At this point, I think it would be helpful for one of our technical advisors to work with you one-to-one to help you with your iCloud Drive issue. The online advisors have tools like screen sharing that they can use to help you. Or, if you live near an Apple Retail Store or an Apple Authorized Services provider, and advisor can look at your iPad Pro with you in person. Click here to initiate that support.
