If that does not work, boot into Internet Recovery - OS X: About OS X Recovery - Apple Support - and in Menu Bar -> Utilities -> Terminal, run
diskutil repairDisk disk0
and retry the partitioning.
Post back if these do not work. These should be executed without any other external storage connected.

The repairDisk is the whole-disk repair that is requested in the message you see. Here is an example of the repairDisk correcting the LVG/LV headers - Help - my ssd is missing 40gb, after I tried to install Bootcamp . There are several 'bugs' in the CS LV/LVG management. DU used to have explicit repairDisk, but El Capitan 'dumbed' it further.
