Q: How to stop password from saving in my system keychain?

Sorry if this is a bit of a strange question, but I need OS X to stop saving passwords in my System keychain. My company's VPN software (SecureVPN) barfs if there are passwords saved there. When I navigate to the page where I connect to the VPN, it says:

"OS X wants to make changes. Type an administrator's password to allow this."

When I enter in my user name and password (I am an administrator on my machine), the same dialogue pops up. The tech support here is garbage and I can't really talk to someone who know what's going on.

I can fix the issue by removing all of the passwords from the System keychain (again, no idea why), but OS X keeps storing passwords there. In particular, when I connect to my home WiFi, even though the password is already stored in the login keychain, it stores ANOTHER password entry in System. So my question is threefold:

1) Why does OS X store a password/certificate/etc. in login vs. Local Items vs. System keychains?

2) Why would it duplicate an entry?

3) How can I control where it stores the password so that the VPN software can work

As a bonus, if you guys have any clue about why the VPN clashes with the System keychain, that would be rad.

Thanks for your help on this weird problem.
