Is the other internal drive formatted MacOS Extended (Journaled)? If not, Photos will try to create the new Phots Library on the system drive and not the same drive,
I'm going to do a clean install of El Capitan.
What other precautions should I take?
A clean install is not really necessary to upgrade. But if you want to do it, test you backup, if it is working and you can restore your documents an data from it, before you wipe your system drive.

Apr 18, 2016 3:46 PM in response to léonieby jwmorris56,Yes they are all MacOS Extended Journaled. I'm installing a new PCIe SSD to use as a boot drive. I want to keep only my applications,library, and system on that drive. Thats why I'm doing a clean install.
I have read that when updating to El Cap it wants to put the Photos library in the pictures folder on the boot drive. Is this correct? Will I be able to put it into my existing iPhoto Library on the other HD?

When you migrate a library to Photos will put the library on the same drive as the library you are converting, unless the drive is not MacOS Extended (Journaled). So your setup is fine with the original on your second internal drive. To convert your iPhoto Library to a Photos Library, drag it onto the Photos icon in the Dock.
