Achording to other users, yes
I don't have either a pro or a pencil but other forum members have reported using a pencil with a screen protector and having no issues

I recently installed an Anker Premium Tempered-Glass Screen Protector on my iPad Pro 9.7 and have not had any issues with my Apple Pencil. No issues with the "pressure sensitive" functions of the pencil either. Hope that helps.
