First of all, congratulations on the purchase of your iPhone SE! I understand you are having issues with notifications from third party apps since you restored from an iTunes backup. I'm also concerned that you were unable to backup via iCloud. Did you receive an error message explaining why? The first thing I would suggest is to connect your iPhone 5s to your computer and import the pictures from it as a precaution. Here's how:
Import photos and videos from your iPhone, iPad, or iPod touch to your computer
Next, go to www.icloud.com, log in with your Apple ID, and see if your calendars, contacts, etc. are showing there. If so, if you choose to erase your iPhone and set it up as New, all you have to do is sign into iCloud on your iPhone SE to see all of your data.
If your notifications are working with the iPhone setup as new, that may be the best resolution to your issue.
