Easy. You need to pair each ATV to one of the remotes. Each ATV is not paired and will "listen" to any remote.

The trick is to cover the front of the other ATV when pairing one so both don't listen.

Silver or white remote: Pair or unpair your Apple Remote with your Apple TV (3rd generation or earlier) - Apple Support

Not sure what models ATV's you have, but the overall process is the same:

1. Pick a remote and an ATV. Cover the front of the other ATV.

2. Holding the remote within the 3 inches they recommend, pair it using the appropriate process above.

3. Pick the other remote, unblock the first ATV and block the one you just paired.

4. Hold the second remote within 3 inches of the second ATV and pair it using the appropriate process above.

5. Unblock the first ATV and enjoy.
