I understand you are not seeing your all of the iBooks that you have on your MacBook Pro on your iPad 2. The resources below provide some information and troubleshooting steps you can try.
iBooks for Mac: About using iBooks with iCloud
Your books, collections, highlights, notes, and bookmarks are available automatically on your computers and iOS devices—just use the same Apple ID to sign in to the iBooks Store.
- If you buy a book on your Mac, it’s automatically available on all of your iOS devices with iOS 6 or later and with Show All Purchases turned on in iBooks settings. (Books made with iBooks Author aren’t available on iPhone or iPod touch.) To see all your purchased books on your Mac, choose View > Show Purchases in iCloud.
- If you start reading a book on one device, you can pick up right where you left off on another device. Collections, highlights, notes, and bookmarks are also available on other devices when “Sync bookmarks, highlights, and collections across devices” is selected on your Mac in the General pane of iBooks preferences. On your iOS devices, turn on Sync Bookmarks and Sync Collections in iBooks settings.
- If you’re not seeing your info on all of your devices, make sure you’re using the same Apple ID in the iBooks Store on your Mac and on each iOS device. Also, make sure syncing is turned on in the General pane of iBooks preferences on your Mac and in iBooks settings on your iOS devices.
Sync iBooks between your Mac and your iPhone, iPad, or iPod touch
If you buy a book on your Mac or your iOS device, it’s automatically available through iTunes in the Cloud on all of your iOS devices and all of your Mac computers. You can also sync your bookmarks, notes, and collections across your devices.
Download books to your device
Items purchased on other devices or your Mac might appear in your library with a cloud icon in the upper-right corner. This shows that the item is available to download from iCloud, but isn't on your Mac or iOS device.
To download the item and start reading it, tap the book you want to read. The book will download and open after a few moments, depending on your connection speed.
See your purchased books
On your iOS device
- In iBooks 3.2 or earlier, tap Settings > iBooks > Show All Purchases.
- In iBooks 4.0 or later, tap the menu at the top of the screen (which could say All Books, Books, PDFs, or the name of one of your collections), then tap Hide iCloud Books at the bottom of the pop-up menu to turn it off.
Keep your books up to date across your devices​
On your iPhone, iPad, or iPod touch
- Go to Settings > iBooks.
- Select Sync Collections and Sync Bookmarks and Notes.
In iBooks 3.2 or earlier, select Sync Collections and Sync Bookmarks.
If you don't see all of your information on all of your devices, check your settings:
- Make sure that you turned on the above sync settings on all of your devices.
- Make sure that you're using the same Apple ID in the iBooks Store on all of your devices.
Use iBooks with PDF documents on your iPhone, iPad, or iPod touch
iBooks comes pre-installed on iOS 8 and later. To install the latest compatible version of iBooks on an older version of iOS, follow these steps.
You can sync PDF documents to your computer from iBooks in iOS and iTunes 10.1 or later.
You can also view PDF email attachments or PDFs from Safari in the app.

Thanks for the info, not any use to me. I have gone through it all, re-entered my id, to make sure it matches across all devices, and it has made no difference. All the other items, syncing collections etc match up already. My issue appears to be iTunes not recognising the books outside some 48. None of the books, as far as I know was created with iBooks Author - don't forget I have been using iBooks with all the books also in iBooks on my iPad for a long time, since before the last major iBooks change and not had any problem. This all seems to relate to the ios 9.3 upgrade.
So, I tried an experiment. I deleted a book that does not appear on my iTunes 48, re-imported it from calibre, where I have most of my books. It appeared in iTunes and synced to my iPad 2 (that's the old iPad 2 BTW, not air). To make sure this was no fluke, I quit iTunes, iBooks, detached my iPad 2. I then re-attached it, fired up iTunes and let it sync. Voila! The book disappeared from my 48 in iTunes and also disappeared from my iPad, although it still appears in iBooks on the Mac. So my thought of deleting the books in iBooks, re-importing and then syncing has gone down in flames. Any other advice would be appreciated, including, if nothing else works, how to delete iBooks entirely.

I'm not familiar with the Calibre application - there may be a conflict between how Calibre, iTunes and iBooks handle these files. You may find more information by using another one of Apple's support resources - https://getsupport.apple.com/GetproductgroupList.action
