If I have multiple safari windows opened, and they are both minimized in the right side of the dock. Now when I click the safari icon in the left side of the dock, how do I control which one of those two minimized safari windows is going to pop up first? For ex I don't want one minimized window to pop up unless I manually click on it.

You need to click on the one you want to open first manually.
Not sure if it would work in your case but tabbed browsing might be easier for you.

Yes I'm using tabs in both windows.
But I want to keep some tabs different from others hence the two windows

Right-click on the Safari icon in your Dock. Select the window you want.
That's what I'm doing currently.

Not that I'm aware of, no. If you have multiple windows open, the only way to choose which window you have active, or in the foreground, is to right-click on the Safari icon in the Dock and select which of the open windows you want.
