EtreCheck
I ran EtereCheck and it said under user launch agents that com.apple.CSConfigDotMacCert-[...]@me.com-SharedServices.Agent.plist had failed. Any ideas on why this happened or how to fix it?

It appears that bits and pieces of MacKeeper are still on your Mac. If it was installed at one time and not uninstalled properly to remove all of the bits and pieces that it installs through out the system on your MBP that could be the reason they are still appearing.
ElCapitan runs better with more than 4GB of RAM memory.
... especially if you want to use Chrome, which is an infamous resource Hog.
Thanks Grant.
I was just heading that direction.
