I am using Itunes 12.3 on my Mac
When I try to delete a song it only deletes it out of Itunes it no longer gives me the option of deleting it off my drive. Seems to work as if I was in a playlist, but I'm not.
I have a large collection so my music is on an external drive. The music seems to play just fine and I can see it in the finder so I know Itunes sees the songs.

iTunes only offers to trash files that are located inside the currently designated media folder. See DeleteSelectedFiles for a script that should be able to delete the files you want to remove regardless of their location.

All my files are in the designated media folder. If I tell I tunes to show in finder it has no problem locating the file.
It always worked in the past.
Check the setting of your media folder in preferences. If you ever start iTunes when the external isn't ready the media folder can be silently reset to the default path on the internal drive. Current behaviour may be an indication that this is what has happened.
