I scanned a document using my Canon app and chose the option to save as a PDF to my mobile device. I can't, for the life of me, find where it is stored - it isn't in iBooks or any other PDF reader I have on my iPad. Any ideas, thanks?

Documents are stored in the app in which they are created, or saved. I know nothing about the Canon app, but did you look in that app to see if the PDF was saved there? If it was, you can move the PDF into another app by tapping the share icon and selecting any app that appears in that window.
The PDF file will be stored in the Canon App itself. Check the Scaned Items menu item in the App.
