I understand that you are not seeing your songs downloaded on your iPhone after a sync. I can help you out with that.
You can always download any of your purchases for free. On your iPhone, go to the iTunes Store > More > Purchased > Music and then search for the album to download it again. Take a look at the first article below to go over how to download any past purchase.

The reason this might have happened is that it could be the settings you have in iTunes to sync certain songs. I would check the settings there to make sure that it does not happen in the future. The next option will go over your syncing option.
