I understand that you have some questions about your backup and what is stored there. Let's go over some information to help clear this up for you.
The first thing I would look at is the first article below. It will details what content is backed up when using iCloud to backup your iPhone.

Now if you would like iCloud to not have your contact, you can simply turn that off. Go to Setting > iCloud and then turn off Contacts. You will be prompted to either keep or delete the contacts from your iPhone. You will want to keep them on your iPhone. Take a look at the next article for details on changing features of iCloud on your iPhone.

If you would like to delete the contact from iCloud, you would simply log on to iCloud.com and navigate to the contacts tab. I would make sure you have a safe copy of your contacts first but then you would be able to delete the contacts afterwards. Take a look at the next to articles to make a back up and delete the contacts.
