I heard that Apple make RFB phones only 16 GB. If the phone is 64 GB, for example, Apple make it 16 GB.

You have a 16GB iPhone 5S. You say it's working (presumably). You have a warranty in place. It has a valid serial number. What difference does all this make to your situation?

Apple only uses refurbished iPhones as replacements for iPhones that are still under warranty. Apple will replace a defective iPhone with a refurbished one of the same capacity. So if you send a new iPhone in for a replacement due to a manufacturing issue you will get a refurbished iPhone that is identical to the one you sent in.
Apple does not in any shape or form sell refurbished iPhones by themselves.
Whoever you got this iPhone from, probably had theirs replaced, and this is what they were given. Whatever size it is, is the size that was turned in for replacement.
