iTunes does not see my iBooks for syncing w/iPad

I did sync my iPad earlier and there are 925 books on it. Now when I try to sync new books, iTunes sees a whopping 24 books in my library. Any help getting iTunes to see the whole library of now close to 1,000 books and pdfs would be deeply appreciated!!!
