I upgrades my iPhone from a 5 to a 6 and the preinstalled apps on the 6 do not appear after I log in to iCloud. When I search for them on the App Store it is asking me to pay for them. How can I get these apps to appear?

Are you referring to the native apps that come with iOS? If so try Settings > General > Reset (at bottom) > Reset Home Screen Layout and see if they appear.
This was my husbands phone so technically yes this is a second hand phone and I reset the home home screen and that did not work.
Then only your husband can re-download those apps with his Apple ID
