I understand that you are having trouble deleting a single email in the Mail application on your Mac and are receiving the error you posted in the original question.
To begin troubleshooting this situation, I recommend quitting Mail completely and then opening it back up fresh. After it has re-opened, try to delete that email again.

If the issue continues, rebuild that mailbox by following the instructions in the next article.
Mail (El Capitan): Rebuild mailboxes
Try deleting that email after rebuilding the mailbox.
