I'll try...1) have you considered blowing out any dust that might be inside, especially the graphics card. If you can, take the Mac Pro out to a place where dust doesn't matter and go to town. It sounds like you have a problem.... could be the PRAM battery* and/or the hard drive...

    1) zap pram---on startup, hold down cloverleaf, Option P and R keys for 3 bongs then let go and let the computer boot up

    2) SMC reset....if the computer freezes, disconnect power cord, hold down power button, wait about 40 sec, plug power cord back in

    3) reinstall from Recovery partition: Hold down cloverleaf and R on startup, and it should let you reinstall the OS, which might help

    4) run disk utility.....that might give you a basic clue if you hard drive has problems and maybe help you fix them. However, there is stuff that Disk Utility cannot fix.

    * the pram battery is one of those button types (CR 2032) and is replaceable.....

    5) this may be a long shot, but maybe the thermal paste on the processors has gone and may need to be replaced....

what you are going through is not "normal" or typical of a Mac Pro user experience at alll....not having much experience with what you're going through...you could try posting here or try ifixit.com...do you see any lights next to the ram on board. I think holding down the Option key on bootup will show you all bootable hard drives, and maybe holding down the "D" key might get you to Apple Hardware test, but I'm not sure on that

    good luck

    Run Apple Hardware Test.

Using Apple Hardware Test - Apple Support

Likely the D key will not work and you will need to boot from one of the install disks that ca with the Mac. You can download a copu here

Are you certain this noise is caused by a cpu cooler, and not a chassis fan or a graphics card fan?

The side door is not interlocked and can be removed with the Mac running. Use caution, components can be  quite HOT.

Using a tool, you can listen for conducted sounds to isolate the source of the sound. You can get a stethoscope with a rod attached at auto tools stores (Sears carries them) and use it to conduct sounds from solid parts of the chassis to your ears. [The "budget" version is to use a solid rod and place it near, not in, your ear.]

In my 2009 model, the thing that makes the loudest noise at Startup has always been the fan on the 4870 card, but it calms down in under a minute.
