How do you know they are all on iCloud?
What are your other devices. All books vanished on them?
Syncing is activated on all your devices?

May 18, 2016 12:37 AM in response to Georg Portenkirchnerby dilcia marlen,i went on system preferences and i unchecked ibooks on icloud and then checked it again, and all of my books showed up on my mac. but they do not show up on my iphone or my ipad.

But I think the question was, why the books are not syncing via iCloud.

Sign back into iTunes & App Store.
What happens when you open iBooks?

May 24, 2016 4:21 PM in response to Georg Portenkirchnerby dilcia marlen,Its not just the fact that they are not showing up on icloud, but like the image that is shown by the other commentator, the books and pdf's are not appearing on itunes whenever i connect my mobile devices to my macbook.
I've already tried signing out of itunes and signed back on but I still have the same problem.

System Preferences -> iCloud -> iCloud Drive

Jun 15, 2016 9:11 PM in response to dilcia marlenby dvdstrk,I still don't have ePubs in my iTunes, but it doesn't look like we really need it.
On the Mac, make sure iCloud Drive is enabled and that you have iBooks selected in System Prefs->iCloud->iCloud Drive.
Do the same on the the iPad/iPhone, in Settings->iCloud->iCloud Drive.
On the iPad, in iBooks, there's a menu at the top that lets you view Collections. By default it has "All books", "Books", "Audiobooks", and "PDFs". At the bottom of that menu is an option to "Hide iCloud books". Uncheck that and you should have access to all your ePubs.
