I have 2 Macs on my desk. One uses a bluetooth Trackpad and I was wondering if it's possible to get the second mac to use a Magic Mouse without it affecting the cursor on the Mac that uses the Trackpad and vice versa?

Yes. Each device is paired to one computer and should not affect the other.
