Since you mentioned deleting a card off of Apple Pay, it seems you have Touch ID setup. With Touch ID, it is the expectation that it will prompt you to use your fingerprint or passcode whenever the screen is put to sleep in order to get back into your iPhone. Since you also mentioned that you started having this issue after your update, I wonder if maybe your iPhone maybe misreading your print? the Touch ID on the 6s is so incredibly quick at reading your print that it almost seems like there is no protection active at all.
Try deleting your saved fingerprints under Settings>Touch ID & Passcode and setting them up again. You can have it memorize up to 6 different prints. I use this to save both of my thumbs and index fingers. After you set this back up, the simple act of clicking your iPhone's home button with any of your saved fingers will unlock your iPhone instantly.
Alternatively, you could abandon Touch ID all together, and through the same Settings Menu, change your Passcode back to 4 digits if you like. Tap "Change Passcode" and enter your present passcode when prompted. By default, it will prompt you with a 6 digit inquiry. Tap where it says "Passcode Options" in blue and you can choose to use a 4 digit instead.
If you are using just the Passcode, and not a saved Touch ID print, you can alter the "Require Passcode" option found at the bottom of the Touch ID & Passcode setting screen to 15 minutes, 1 hour, etc.
I personally recommend taking advantage of the Touch ID on your 6s though. As I mentioned previously, the recognition speed on this is so fast it took awhile to get used to when I first got the phone.
