What if you try force closing the Messages app and then relaunching it?
Double press the home button, swipe upward on the screen showing the Messages app, and then press the home button again to exit the app switcher mode.
If you want to get Apple's attention, then go to http://apple.com/feedback/iphone.html; however, this doesn't seem like a bug otherwise we would see many more reports of it.
Try a simple Reset: hold down the Home and Power buttons until you see the Apple logo (10-20 seconds).

The causes are various - it may be the originating phone if there is just one number it is coming from -

The boxes aren't from another phone - It's coming from my phone out of thin air
I did a simple reset and after 2 days, another one popped up. They're breeding like Gremlins!!
Go Settings > Messages > Keep Messages, what's your setting.
It takes time but they will go away.
