You install it from a disk, which can be either a Mac OS X install one or a homemade installation thumbdrive, and if needed, redownload El Capitan from the Mac App Store afterwards.

If your computer’s firmware is up to date, you may also be able to use Apple’s Internet Recovery system, which can be accessed by restarting with the Option, Command, and R keys held down.

This isn't Windows. The drive sizes don't need to match. You just need enough space for live data to be copied from one drive to the other.

If anything, the drive needs to be formatted, first. Typically, new drives are pre-formatted as either MS-DOS (FAT32), or NTFS. You need to reformat it as Mac OS Extended (Journaled), and make sure the partition map is GUID.

If you can't boot into Internet Recovery (cmd-opt-r on boot), then you'll need to use the install DVD that came with your Mac. Once that is installed, you can upgrade to El Capitan.

If your current Mac still works, you can download the installer and create an installer on a USB stick:

Or, you can put your current drive in an external enclosure, boot from that, and install OS X onto the new, internal SSD.

For either of the last two, you'll need to download the installer from the Purchases tab of the App Store.
