Irrespective if the App is On or Off then the Dock badge will indicate Unread Messages (from any account) in the default settings.
If you sign Out of the iMessages account that will stop that account
In the General Section is a line about "When I Quit, Set the Status to Off Line" this stops AIM, Jabber and Yahoo Account listening to the Server for Off Line IMs and stops the dock badge for other accounts.
