Recently my Magic Mouse has been registering a "double click" when I only left click once.

How long have you been ugraded to El Capitan?
Go to ystens Prefs > Accessability > Mouse and check the settings. Because El Capitan has its own mouse, MM2, older mice sometimes don't fully function.
