I Have just got an iphone6 put the SIM card in from my old iPhone 5s then setup new passcode but new phone 6s will not accept passcode

Do you mean passcode as in:

or perhaps Apple ID password:

Just for my own understanding, you are referring to the creation of a lock screen passcode yes? Not a SIM PIN? If you're creating a passcode, it will ask you once and then once again to confirm you are typing the same passcode in twice for accuracy.
Could you maybe also be describing iCloud Keychain setup? There are a few things you might be asked for that sound similar, so it will help me to know which one exactly you are struggling with.
It would only not accept the creating of a new passcode for your lock screen if you were typing a different passcode than the one you originally typed in just before it.

When you are first prompted to create your Passcode, tap where it says "Passcode Options" in blue. You can choose to create a 4 digit passcode or alphanumeric as well. See if this doesn't help you. If not, you can choose not to create a passcode and skip that process so you can continue on to setting up and using your iPhone. You can setup your Passcode at anytime through Settings>Touch ID & Passcode.
If this is an issue of the software itself, attempt an update to your iOS which will be available to you once you reach the home screen through Settings>General>Software Update.
I had updated the is on the new phone 6 but when it restarted it is asking for a passcode not the finger I'd, it is a six digit passcode and my old phone 5s had a four digit code so I went through the Apple instructions on how to change the four digit to a six digit on the old phone but I cannot get the 6 phone to accept it. It has not locked out

I see now, so it is not asking you to create this passcode. It is simply asking for the 6 digit passcode that was setup initially when you were setting up this new iPhone 6s. Your iPhone will prompt you for your passcode and not for your Touch ID after your iPhone reboots. This is expected. Regarding the matter of getting back into your iPhone, if you have attempted all 6 digit passcodes that you feel you might have used to set this iPhone up, your next option will be to wipe the iPhone and start over. You can still restore from a backup though, as that will not carry your passcode over and you can create a new one from scratch.

I would hold off on wiping your old iPhone until you can confirm that you have everything you need on your new iPhone. Wait to wipe your old iPhone until you have had the chance to run through that article I linked you.
