What email or icloud system are you syncing your contacts too?

Are they all in the same Group?

Check in https://www.icloud.com whether you have the duplicates also there. If you don't, then it's likely due to switching off and then back on the Contacts in the Settings > Mail, Contacts, Calendars for some account. When you turn it off, you may be prompted whether you want to keep those in your device or remove them.
