I have a 6s plus 128GB the charging port has a tiny gap on each side right before the charging pins I took it to the store they verified the issue but they told if it charges and my accessories fit in it they won't replace unless the port won't charge.
Is the issue a manufacturing issue?
Should I replace the device at store or apple care over phone ,should I keep the device still it stop charging

If the device is charging the port is OK. Apple is the ultimate authority on whether they will replace the device. Since they won't you will need to keep the device. But keep documentation of the problem. A year from now if you have problems with the port you can show Apple that you brought the issue to their attention while the phone was under warranty.
I did and he did put it on notes.I tried all the cables and mophie case for iPhone 6s plus and they fit and charge. He did check his device and was not the same but he told me my phone is getting the correct amps while charging
