The issue of having iBooks data in your iCloud storage but not using the app is strange for sure. However, we can try a couple things to see if we can get that remedied asap.
In the iCloud settings on your device, please turn off any sync service that you don't need iCloud to sync across all of your devices.
Next, we can attempt to reset the Documents and Data in your iCloud account. This process restores your documents and data stored in iCloud using documents and data from your devices. The process doesn’t delete documents or data and doesn’t affect document changes you’ve made.
I would also try signing out of your Apple ID via the iTunes & App Store settings then signing back in with a different Apple ID if available then check the iCloud storage for iBooks data. It maybe possible that your original Apple ID is being used to download iBooks on another device and are automatically downloading to your iPad. If this is happening, we should turn off the Automatic Downloads on your iPad. The links below can help you with carrying out the steps to the suggestions I mentioned above.

These steps should help alleviate that iBook data issue you are having.
