Which version of Aperture do you have?
As the link to the User tip that Niel posted explains, you need Aperture 3.6 on El Capitan.
The update to Aperture 3.6 has not been made available outside the App Store. So you need an Aperture version that is associated with your AppleID at the AppStore.
- If Aperture is showing on the Purchases tab of the App Store you can update by moving the incompatible Aperture version to the Trash (don't empty it). Then update by reinstalling from the Purchases tab of the App Store.
- If you purchased Aperture as a boxed retail version or purchased a license key from the AppleStore and never updated to Aperture 3.5.1, there is no way to update your Aperture version to Aperture 3.6. without the help of Apple Support. You will have to sweet talk Apple Support in providing a redemption code, so you can download Aperture 3.6.
