Q: iBooks on Mac won't sync some of my ePub files (files waiting in upload status but doing nothing)

iBooks on my iMac constantly drives me mad with syncing issues. I am using iCloud with iBooks and have just added some new ePub files to iBooks on my Mac. However, I have 16 files sitting in Upload status but not budging. I've tried going to System Preferences > iCloud > iCloud Drive > Options > unchecking and rechecking iBooks but nothing seems to work. iBooks has always struck me as the most flaky bit of software that Apple provide, continually beset with problems and unlike everything else Apple create, there seems to be little attention to UX (user experience).

 

Does anyone have any ideas about how to get my pending uploads to upload themselves? (btw - I have almost 4GB of available iCloud space so it's not an issue there).

iMac with Retina 5K display, OS X El Capitan (10.11.5)

    As I have dug around trying to pick apart iBooks a little more I noticed that my Books/PDFs are stored in two separate locations:

     

    1. Users > (username) > Library > Containers > com.apple.BKAgentService > Data > Documents > iBooks > Books
    2. iCloud Drive > Books

     

    The files that I'm having a problem with are in the 2nd location (iCloud Drive > Books) but it doesn't apply to every file in that location (I have 87 items in there).

     

    I don't understand why Apple hasn't consolidated all of the files in one location?
