Are you using the same telephone number?
Are you using the same cellular carrier?
Are you using a current version of iTunes (12.4.1)?
If so, you should be able to back up the old iPhone using iTunes, and then set up your new iPhone using that backup.

It started to ask me if I wanted to use a previous back up from my old phone, but I realised the old phone hadn't synced properly, so I unplugged the new one before going any further and backed up the old phone. When I plugged the new phone back in, it just synced with itunes without asking if I wanted to use a backup from the old phone. Do I now have to restore the new phone in order to use a previous backup from the old phone? I'm mostly concerned about syncing my "notes".

"Restore"? No, I suggest starting over.
If this happened to me, once I completed the backup of the old iPhone, I would do Settings > General > Reset > Erase all content and settings on the new iPhone. That will start its setup process over from the beginning, as if you just took it out of the box.

If your notes are stored in iCloud, they are available to you once you sign into iCloud with your Apple ID and password. The backup is completely irrelevant.

Jun 19, 2016 9:17 PM in response to sbermanby dawnieu,Unfortunately, they're not stored on the icloud, but rather, to 'my device'. I suspect the only way to transfer them (everything else transferred), is to reset/restore and start from the beginning, which is a bummer. Thanks for your help!

("they're" specifically means Notes, I assume.)
You can migrate notes to your new iPhone as follows:
- Send your notes from your old iPhone to iCloud. Do this by Settings > iCloud > Notes ="On" on your old iPhone. This should invite you to transfer your notes to iCloud.
- Now do Settings > iCloud > Notes = "On" on your new iPhone. The notes should appear.

Jun 20, 2016 2:40 PM in response to sbermanby dawnieu,I tried this, but didn't get any kind of message asking me to transfer my notes to iCloud. I've been trying to do it manually (by typing them or texting them to myself), which is a pain. Is it possible my old phone is just too old? It's an iPhone 4S, but I haven't been able to update the ios for a while. I think it's running 8.something.
