You can move to a Archive folder on the server if you have room, or move the messages to a local "On My Mac" folder to move them off the server.
Keeping a clean Inbox will result in a faster sync.
Be sure to toggle open the Inbox to view your account Inboxes individually. The top Inbox is just a view of all your inboxes and is not an actual folder.

When Mail connects to Gmail's server it still have to compare the message IDs for what it has against the messages in the Inbox on the server to know what to download.
In a browser you might want to select to archive older Inbox messages to the All Mail folder. This way they are safely backed up if you ever needed to download again.
