I have a new iMac (2016) and magic trackpad 2 which gets detected in the Bluetooth preferences and works for moving the cursor, but it does not show on the Trackpad preferences and I cannot use multi touch or drag anything except windows. Any ideas?

It won't since you've set it up already. You don't use Trackpad for anything. All that is done using Mouse preferences. If you would like much more flexibility with the MM2, then download BetterTouchTool.
I'm having a strange issue which may or may not be similar to yours, in that when I rebooted my mac today, os Sierra decided to detect my trackpad as a magic mouse, shown by the grey image that pops up on the screen. Even if I turn the trackpad off and on again it shows as a trackpad under bluetooth settings, but it pops up as a magic mouse onscreen. None of my trackpad gestures work anymore.
