My understanding is you are concerned about the difference in available space shown on the iPhone and what iTunes shows as available. I know how valuable space is and the importance of managing it closely.
Most likely the difference is being caused by cache files or temporary files that it will be deleted if the iPhone needs the space for any reason.
If you are concerned, you can back up the iPhone, erase it, then restore it from the backup and this would remove all the cache and temp files that it no longer needs. To do this, follow the instructions here:
